Maria didn't grow at all in the manga, she continued on til the spear thing happened and would of died if it wasn't for her boyfriend beating back the angel with the power of love.But how do you fix a character like Maria? She's basically a female Shirou and we already know that throughout the three stories of his game he constantly fucks up his life by not yielding to his impossible ideals.

It's not that kind of story. It's presenting you with a couple different moral philosophies and letting you decide what to take from it. The through line of the series isn't it's Aesop, but Maria & Ezekiel's growth.

I think he is formed by all the gods and mythological creatures that people forgot about after Christianity expanded and either destroyed or assimilated the lore of other religions.
So he is basically telling Maria that she is going to be resented and forgotten like all the beings that came before so she should just become part of him in order to survive.
