All three entities have their own systems that they can send down. Selfishness and selflessness need to be balanced, he picked Heaven's Feel route, and it ended in a good way. Although he's still atoning for turning his back on a miracle and not sacrificing his daughter at the time. He doesn't regret it, but it still means he turned his back on helping everyone for an individuals happiness.
Gotta travel around saving people now in his own way, make up for his one selfish act, except now he isn't alone. Which is kind of UBW at the same time.

Lot of people don't seem to get what HF meant. It was just a more extreme version of the issue seen throughout, selfishness versus selflessness. Sometimes doing for everyone without constraint won't actually get the best results, that's the path Kiritsugu picked, and often the result was more fucked. In Shirou's case it was a hard choice, in Kiritsugu's choice it was a hard choice especially because of his beliefs and morals to ever do something selfish.
If you've been reading the story, it wasn't' Iri that was Sakura in this situation, it was Ilya that was going to be sacrificed to be the grail in this war. He knew he was supposed to sacrifice her for the greater good, to save the world, but then at the end he went "Fuck it" and took down everyone in one rampage before the parents sealed off the grail.
His motto is supposed to be "For the good of the many", but in one act he chose "The few" rather than the many. He chose to save the ones he loved rather than the masses he's never met. The core of Heaven's Feel isn't "Girl is a huge bitch and killing everyone, hero decides being a hero is shit", the core is going more towards the selfish side of the spectrum. However that's not really shown to be wrong, that as well is an answer for humans. If you go any which way too far it'll cause problems, but despite the negative connectation, selfishness isn't really a bad thing. Saving your loved ones or not sacrificing those close to you "for the good of the many" isn't really bad.
I know we try to see it in our own views, but there was a meaning there. Kiritsugu despite knowing it to be wrong, he threw away his justice in order to save one person, and chose not to walk the path of a hero but that of a human. That's entirely Heaven's Feel. Miyuverse Shirou kind of picked the same path here.
You'd kind of pick up on a theme here that 3rei is all about Heaven's Feel already with both these examples happening here.

The message, looking objectively, looks at both sides equally though.
You can be righteous and save the many, but you should also be mindful of the people who suffer in the dark. Righteousness doesn't always grant the best decisions, and saving the one person doesn't always give the best outcome.
The nature of good is to want the best for others. It's just that often, when people spout the ideals of utilitarianism and the greater good, lives are just seen as cheap things to be thrown away or discarded when things get hard. We can pretty things up with speeches and all about honoring sacrifice and the needs of the many, but that mindset can get pretty cold and mechanical, even fearful of risk. Risk that could save just as many lives and bring about real positive change.
Like how Rin's mindset in HF of eliminating risk without really understanding the gravity of that choice, or Kerry's philosophy of just eliminating conflict in its entirety that caused him to ignore children being kidnapped for the sake of a broken device.
tl; dr - the message is that both sides have value as philosophies and ideals, but that is all they are, philosophies and ideals, abstract guidelines. Use your goddamn brain and examine the situation before making rash decisions in either case. Don't be led to believe a decision is right, strive to make the right decision with careful thought and clarity.
