Remove Pen^2 and use his opened up scenes to develop the side characters a bit more. Remove the long pauses (Aren't there 1 minute pauses in some places) and add more of an actual ending, even though I liked the TV series ending a bit.

But seriously, it's my favorite version of Evangelion. I like Sadamoto's vision of the story and characters, like depressed but snarky Shinji, Rei developed a stronger sense of her own humanity before dying, Asuka was funnier and a little bit more tragic while retaining her asshole personality, and most characters were developed better because Sadamoto had more time and budget than the original series in general.
Just my opinion though.

Honestly Pen^2 just confused me the first time I watched EVA. I figured it would evenfually do something or I was just not understanding something, but the only time I thought Pen^2 was worth having was the intro scene where best girl picks up a can to reveal a smaller can covering Shinji. The straw in Rebuild was hilarious too.

It needs to be an episodic SoL with each minute growing increasingly more traumatic than the last, every time. At the end of every episode, everyone but shinji is dead. The timeline resets every episode, except shinji and kaworu keep their memories.
Have it deal with the adults more. I love the kids, but Gendo is my favorite character.

Give it more money. Not a huge budget, mind you, but bigger than what it got. Sometimes I didnt mind obvious cash saves, like "lets squish kaworu", since they brought emotion into it oddly enough. But then you have that single frame shot of an ashtray and glass of what I assume was burbon, with bubbles frozen within the drink, for an extended period of time while kaji and misato screw around on the bed and I became truly thankful for alcohol.
