Several questions.. (I see someone else posted some of these questions as well)
One) I would wonder what happens if two third genders fall for each other.
Two) A third gender falls for a gay or transgender person?
Three) Are they fully functional? Able to father a child or carry a baby to term or do they require tech to make that happen?
Four) When they change and their partner dies/leave do they change back, stay the same or what?
Five) What triggers the change? Mental/emotional state, pheromones or or some other unknown trigger?
The cloned sisters,Tsumugi, population recovery and the photosynthesizing abilities show the Sidonia biotech is very sophisticated. They may rely on tech for the "birds and the bees" phase. Does the normal Sidionian population have on integrated birth control as well ? or do they have conventional reproduction, I could see every human fertile and birth control something which could be removed easily in a pinch... It would suck if the Guana killed 99% of the population again and the medical folks which could run the vats or whatever are dead. I would also bet the third genders would be wired/built for good sex. One of the first things that popped into my mind when I was reading the manga was how handy they would be be in a low population. With the ability to switch to essentially to a "Needed" gender and cultural rules that promotes bonding they with could perform several important functions for a reduced in size human population.

They might want to keep the clone population minimal as it does not produce a unique and varied gene pool. Imagine if everyone on Sidonia was a clone of just one person, and this person has a genetic defect or characteristic that makes them susceptible to a certain disease or etc. Then you're are fucked. Genetic diversity is incredibly important for the survival of a species.
Artificial insemination/test tube babies might be a thing to spare an active Gardes pilot pregnancy leave for example though.
