The biggest Figure Shop I found was Liberty 8. 3 Floors Figures, one for Gundamn amd such and one dedicated to Keychains. Nice atmosphere and as opposed to many other shops quite a bit space to move. Has a nice balance between newer and older stuff. Lots of second hand. Usually means the box is a bit damaged. Figures are always top notch.
Volks: Nice shop dedicated to Figures. Inventory slightly on the old side, but fair pricing imo.
Loax Hobbx: Loax is actually a big shopping mall. Was full of chinese people buying like crazy. Across the street is the Hobby branch of Loax. I think it is all new stuff in there.
Kamifusen and jungle: Two smaller shops dedicated to figures. Friendly staff, only onw floor but packed with all kinds if plastic.
Ufo catcher: there are several arcades like the big Sega building along the main road. You can win most catcher have boats in them, but there was one with Levi from attack on Titan. Spend 1500 yen and got him. It was then I realized his weapons and gear are in the machine next to it as seperate prize.
Comic Toranoana: Huge 6 floor building with everything manga. First 2 floors are regular manga, followed by clean doujinshi, H Doujinshi, H Doujinshi (Games) and H Doujinshi (anime). Neatly sorted by series. They even had a C86 isle with all new releases. Gonna get me the VHGame Fan Book.

Comic toranoana has you covered. They have a whole floor just for that. Most prominent were the touhou shelves. But there was plenty of other stuff. Got a really cute BlazBlue one today. Kinda makes up for not finding any BB H there.

As mentioned before Toranoana has 1+ floors of non-porn doujinshi and other related goods. It is located on the "main" road going through Akihabara (Chuo-dori) next to the Animate shop.
If you're looking for second-hand/older doujins then you can try Mandarake which is essentially across the street from Toranoana behind the Sofmap which faces the road. The porn/non-porn stuff is on the same floor and mixed together though. The K-Books in the Radio Kaikan building right by the JR station carries a lot of second-hand stuff but their prices tend to be a bit high. Being right by the station sort of turns the entire building into a tourist trap so you'll probably want to check prices at other stores before buying stuff there.
There is also a Melonbooks in the basement of the Hirose Entertainment Yard (arcade) right by the Club Sega on the main road. It may be a bit difficult to find your first time there, so just look for the orange HEY - Hirose Entertainment Yard sign and go in there. There should be a staircase on your left immediately after entering the place which will lead you down into the Melonbooks store. They carry a selection similar to Toranoana's (a bit less in terms of volume) but you can sometimes find stuff here that is either sold out or unavailable at other shops. They also carry a fair amount of doujin music. Be warned that there is a ton of porn here too.
If you want to go on a bit of a trip you can get on the Chuo line at Akihabara station and ride it west one stop to Ochanomizu. There you will have to get off and walk basically 10 feet to the opposite side of the platform and wait for the Chuo line (Rapid) which will take you to Nakano after only a few more stops. At Nakano station go out through the north exit and basically walk straight into the Sun Mall shopping area - sort of looks like the Usagiyama shopping arcade place in Tamako Market. At the end you'll reach the Nakano Broadway which has a bunch of random shops.
