I think you are exaggerating. I think touching the newly acquired goods makes sense; it seems like something that would be the obvious thing to do, so I do not begrudge it.
I think the whole 'getting naked blindfolded' only occurs in bodyswap rather than sex-change stories and while stupid I don't think it's that widespread.
I will agree that most genderbending series involve switching back and forth; probably because it's easier to write gags centered around that; e.g. MC turning back in the ladies room, etc. Still, there are multiple stories where the transformation is permanent. And there are stories where the MC tries keeps the transformation a secret either by disguising herself as a boy (e.g. Boku Girl, Kanojo ni Naru Hi Another, Nozomu Nozomi) or by moning to a new school/neighborhood where everyone assumes she's a real girl (e.g. Asuka Hybrid, BlazBlue Remix Heart, Ichinensei ni Nacchattara, Idol Pretender).
And while the MC might have switching back as a long-term goal, not every plot has to revolve around that. E.g. in all of the aforementioned manga the MC initially wants to switch back, but in most of them it's not something the actively pursue most of they time and many of them eventually abandon it entirely.
One can have a manga where the MC is genderbent but where the story doesn't focus on wacky hijinks revolving around adapting to their new sex of finding acceptance, but then you have people complaining about it not being a real genderbender story. I think that adding additional elements (e.g. Remix Heart at times has the MC go on various adventures or SOL situations with her friends) to the core genderbending story can help lengthen and add variety to such a manga.

there is plenty of stuff that exists different from men and women. Plenty of material to build upon. What about a girl who wants to be a baseball player, but being a girl she just physically can't keep up, and no longer can play with the boys? she gets her wish granted and becomes a boy, has to train and overcome the challanges of her new gender, becomes the baseball player she wants to be, and falls in love with one of the guys on the team... only for him to be straight... and it to turn out he was always in love with her BEFORE her change.
there is a lot of material you can work with and i'm not even scratching the surface here.

Personally I think that following the transition as the character gradually changes to adapt in their life as a girl and ends up awkwardly confronting new feelings they did not previously have is interesting. It's the journey, not the destination. If the character doesn't change at all, it's the equivalent of just having a disguise on.

Sure. Though sexuality is a pretty obvious and major difference that would have a strong impact on a character's gender identity after such a transformation.
From what I've read of Asuka Hybrid, the MC stays attracted to women but ends up loving to wear girls' clothes and becomes more emotive. I guess this could be seen as changes that don't rely on sexuality.
One series that handled it terribly was Kashimashi as the MC immediately adapted to her new form and didn't appear to mentally change at all, had no internal conflicts about her transformation, and everyone around her immediately accepted it.

I'm not aware of any such endings. I don't think people want to see male homosexual endings in these stories. Even in eroge, where you have lesbian and straight (with the MC either as a male or female) endings, you don't see any gay endings. The closest thing Ive seen to a gay end was inMy Barbaric Girlfriend, where the MC and a girl bodyswap and then fall on love with a boy and a girl respectively but in the end they accidentally switch back. The MC realizes he's still in love with the boy and the same thing happens to the girl, so they decide to find a way to bodyswap again so that they can be with the people they love.

If someone wanted to write a completely serious story about issuers surrounding gender identity, then throwing in magical transformations probably isn't the way to go. I dunno, I'd read a story that took the magical gender change concept and played it completely seriously, using it to explore gender issues and subvert/deconstruct gender bender cliches.
