He's not malicious, he just genuinely doesn't give a shit about anything but himself and his wife. He doesn't abuse children and plot against the world to be a dick, it's just that it's the most efficient means to his end; their suffering is neither a positive nor a negative for him, it's perfectly irrelevant. If rescuing puppies would bring his wife back and make her love only him, he'd do that instead, and honestly wouldn't see a difference between the methods.

Then again Rebuild kind of implies that Yui and maybe even Fuyutsuki are "evil" as well and that they're all in on it together with some big plan, since Gendo was purposefully aware of Yui's initiative to merge with unit 01 and Fuyutsuki has been brainwashing Shinji from time-to-time at NERV.
