Fates was always going to sell well off of Awakening, especially with all the marketing it got. Nobody who used their brain thought the controversy would make it bomb.
However, these controversies do in fact hurt Nintendo's rep when it comes to these Japanese games. As time goes on, that rep will filter out into the general audience, and even people that come nowhere near places like this will look at their niche games and think "oh, I wonder what Nintendo censored this time." which will harm the hype, making it even harder for Nintendo to sell games of this type.
There's a reason companies like NISA and Atlus at least try to talk to their audience when they do make changes.

The localization team doesn't care if it sells, because they're completely closed minded about where the money comes from. They get paid for marking a bunch of shit that needs to be changed, not on the games sales figures. The more things they take note of as needing changes, the fatter their paychecks.
