If your optical unit is on the verge of burning out, Redbook Audio (i.e. CD audio) will also be an issue. A number of games use this format.
King's Field (KF2 in Japan) doesn't have any FMVs (or CD audio) to my knowledge. I believe the intro may be a cutscene because it appears to be rendered using in-game textures and models, but I may be mistaken.
I'm pretty sure RPG Maker, SaGa Frontier and SaGa Frontier 2 don't have any FMVs or CD audio.

You can if you want, just play the game that interest you since there is no canon or universal storyline or whatever. I recommend FF3, FF5, and FF6 personally.

It depends on how much you like older RPGs.
2 is almost universally considered the worst and everyone recommends skipping it. I would personally recommend skipping over 1 and 3 as well because I'm not a huge fan of 8-bit RPGs, and both of those games were released before the Final Fantasy series started to develop more intricate stories (which is important to me in an RPG), but if those things aren't a big deal to you, you might like them.

Are there any good after market controllers or should I just stick with getting the originals? Bought one of these awhile back and the d-pad felt incredibly stiff and the C and Z buttons squeak whenever I pressed them.

it depends. but, after market 6-button genesis controllers are notoriously shitty quality, and the one in OP look to be no different.
It can be difficult to get original controllers in usable condition and all third party controllers are garbage, despite people claiming otherwise.
The same is true for almost every console.
The Hori FC4 is pretty good if you want a controller with 6 face buttons, and the Buffalo SNES pad is a really cheap and surprisingly high quality option for games that don't require more than 8 buttons. Logitech controllers are probably the best you can get with native xinput support. Aside from that, stick with originals.

A model 2 Sega CD and a model 2 Genesis are merged. Does the audio sound better if one uses the RCA audio jacks on the SegaCD rather than staying with the AV cable coming out the Genesis?

Literally nothing. They're included to comply with FCC guidelines concerning radio interference. Hypothetically they could disrupt devices nearby but if you have no troubles with this, the metal bits are not necessary.

The series tends to be ignored since they were very rough. It created the whole 3D survival horror type of gameplay, but it was flawed. Combat was a nightmare, even moreso if you had to use melee. They also suffered from Adventure Game Syndrome. Oh, you didn't know you were supposed to bring some item into this room that you haven't encountered yet? You die now. Have fun figuring out why!

AITD is awfully underrated, or ignored if you will. Everyone knows it created the 3rd person style survival horror used up to the Wii/PS3 generation, but not many people seem to realize it's the entire industry that owes a lot to it, not just survival horror.
It created the whole "3D models in 2D pre-rendered backgrounds" to come around technical limits, and this was used in tons of genre then. For instance can you imagine Final Fantasy 7/8/9 without it ?
