They probably kept it on a separate island from the headquarters so even if the program failed the Despairs would be stuck on an island no one knows about. That and it's clear the Future Foundation is split on the issue of how to handle the Remnants anyway with some agreeing with Makoto's approach and some not so there could've been fears of people trying to sabotage it too.

Not shit, but as much as I love the final confrontation of DR2, its asspull resolution left me a little butthurt.
Junko's plan was fucking flawless and we beat her by a "convenient miracle". And it does leave a sour note because like I said, the confrontation leading up to it is awesome. There wasn't much temptation at the end of DR, all Naegi and the crew had to do was not lose hope, but in DR2 Junko prepared a genuine dilemma - and offered something actually worthwhile (brining back the dead and not erasing Hinata).
