If you're talking about Hades, him stealing Persephone is what (according to the ancients) causes the seasons. Persephone's mother, Demeter, is saddened that her daughter has to be with Hades, allows the world to wither and die. Hades, realizing this, allows Persephone to be with her mother half of year so everything doesn't die - perhaps he realized how hellish it would be to handle all the frozen, dead people all of a sudden. When Persephone is returned to her mother, Demeter, for at least half of the year, Demeter gets all happy and life begins to bloom and flourish once again. Then she slips back into depression and everything starts wilting and dying once again, until the next time Persephone is allowed to be reunited with her mother.
That's why half of the year is spring/summer, and half of the year is fall/winter. It's also a life (plants all lively from, death (fall and winter, where some plants wither and die), and rebirth (everything coming back to life after winter) kind of thing.

In brink, you could argue the Founders, while somewhat demonized and having caused the entire conflict, are anything but bad guys.
The ark had a maximum capacity for around 5k people and most of its tech and systems were made to supply these many, they would eventually rust away but the Guests accelerated that process heavily by having the founders oberclock everything to make the ark supply 9 times its maximum possible sustainable population limit.
In the end, the guys who built, engineered the place and in good will took in thousands to their lil sustainable paradise got shat on by the people they took in, being thrown political bullshit one wayband getting bombed the other.

A video game villain should come off as effective and competent, because in (most) games you are building up to a climax where you need to fight and kill them.
If they come off as an ineffective dumbass, like Jack, then that climax is underwhelming and not at all worth the trouble. A good example of a final boss done right is Baldurs Gate 2. Irenicus fucks you over and is one step ahead of you the entire way - when you finally catch up and beat his ass to death, it's immensely satisfying.
The antagonist can be sympathetic, agreeable or even likable, but above all he should be good at what he does, i.e. fucking with you. Handsome Jack failed to fulfill this criteria, given all the tools at his disposal and his stated goals.

Filled with a resolve to save the planet she fights to put an end to the fighting. Her actions lead to SUGURI, where a girl is modified to a point where she is essentially ageless, so that she can spend as long as it takes to save the planet. It takes her 10,000 years to finish the job, and her longevity becomes a curse when she lives long enough for the planet and her entire solar system eventually succumb to nothingness. She's been alive for 46 billion years now, the planet she tried so hard to save has long been eradicated along with all of her friends.

They feared he might become a problem later on. That's it, he hadn't really done anything yet, they just didn't want to take the chance.
And now these vault hunters set themselves up as the heroes who are the only ones who deserve to open up the vaults.

He's trying to save Pandora and they help him, but over the course of the game he does more and more evil shit to reach that goal (there might be a traitor among these three scientist? Better kill all three to make sure, otherwise the whole planet might be destroyed), but he's never outright evil.
Moxxi and the vault hunters decide that the best thing to do would be to kill him as soon as he saves the planet, just to be sure since he seemed like he might go full evil.
They stab him in the back and try to blow up the space station, which is filled with innocent people, just to get at Jack.
They struck first and made it personal. Jack was always unstable and selfish, but they made him a villain.
