When I was a kid, I just ran around the little elf town looking for rupees. But I saw a YouTube video where someone actually goes inside the tree, and there's some more rupees in there.
I don't think there are any other secret levels though. That would be too crazy and probably wouldn't fit on the N64 cartridge with 90s technology.

-deku nuts are surprisingly useful. In the forsest temple they make the ghosts reappear. In jabu-jabu, they make the stingrays come out of the ground.
-there's a hidden room in the dodongo's cavern. in the room with the lava waterfall (lavafall?) there's a little room behind the lava. there's no indiciation that its there, you just jump behind the lava and there's a recovery heart.
-the spooky mask glows at night. though this is probably just a glitch, its still neat
-you can show princess zelda the masks and she has unique reactions. the window to do this is very small: after the deku tree, but before you beat jabu-jabu. after jabu-jabu, guards block the way to zelda permanetly.
-most people know that the enemies hyrule field, the skeleton dudes, eventually turn super big the more you kill. but this also works with the leevers in the desert colossus, and even the birds in lon lon ranch

- The Deku Nut decloak thing happens everywhere in OoT, but only against the sisters in OoT3D.
- Another fun fact about Deku Nuts, is that if you throw two of them at Deku Scrubs, you can make them dance in a unique stun animation. Most people think that it would just kill them so they never try this.
- There's a jar inside Link's house that only appears after you leave for the first time. For some reason when the Navi cutscene was made it didn't exist yet. You also can't check the records board until you re-enter his house.
