I main Mercy; I can tell you a few things:
1. Don't worry about keeping in close proximity to your teammates. Your beams have a fucking enormous range. Likewise, your beams persist for ~2 seconds when breaking line of sight, so even if that Pharah is doing something stupid and blasting off again way out of sight, and she's on half health, juice her HP up before she disappears behind a roof or something. You'll probably get her to max.
2. Keep in LoS of your other allies, particularly ones that tend to take up very safe defensive positions, like Toblerone or Widow. If your team gets wiped, you know you can't take on the enemy team on your own, so Guardian Angel over to a secure ally and back them up
3. The Damage beam applies on hit, not fire, so if you're tagging along with a Pharah, apply the damage right as the rocket hits, not when she fires. In general, don't forget about your damage beam. It's very useful (and about to get even more useful once the buff hits)
4. Boost important ults that you can, in what way is advisable. Some ults, like Hanzo's and Pharah's, benefit GREATLY from the damage boost. Also boost Bastion. Your boost stacks very well with him.
5. Use your blaster when caught alone. It has REMARKABLY high DPS. You can win duels with Tracers 9/10 times if you're good.
6. Know when to switch. Lucio is a better hero if your team is filled with retards who won't protect you. KOTH requires Lucio, though Mercy and Lucio stack very well.

You hide from the enemy team, dont move and your team mates are supposed to run back to you for healing.
Once your ultimate is charged you wait for your team to all die at once during a push so you can res and get a double push.
Never use damage boost beam, just pull out your pistol or continue healing your friend and put them between you and your enemy.
Mercy is a 100% free kill to most if not all offensive and defensive heroes, which is why she has to hide.

Rez is godlike if your team isn't stupid. ESPECIALLY if a tank or two is dead. Lucio can't remedy that, and perhaps ironically, Mercy is more survivable against shit like Roadhog, because, if you're good, you can usually survive getting hooked (if you're in range) by just pulling a 180+GA to a teammate, or just not being in range at all ever because your beams have the best range. Lucio can't make an ally able to deliver survivable fire peeking out into enemy LoS. Mercy has the directed heals to do that.
Every Mercy you have met must suck. Lucio has his uses, but he is not as useful as Mercy a large portion of the time. Besides, the ideal setup is to have both of them anyway, so Mercy has to be there.

Why do usage statistics reflect Mercy being the most commonly chosen hero? Lucio is #2, but if he were that much better, he would be chosen significantly more often than her.
It's going to be a whole different game once the 50% boost Mercy beam is included in the next patch. Sure, the res is going to take a little longer, but Mercy usually stocks it for a minute or so before she even uses it anyway, so that doesn't really matter so much.
Suddenly McCree will be able to 1 shot headshot any 200HP class, and that's regardless of any healing they might possibly have. Widow will be even MORE powerful with potential boosts from the Mercy, and Bastion and Pharah with pocket Mercys will suddenly become far more powerful defensive and offensive tools.

Lucio is mostly good for KOTH maps like Ilios with lots of pitfalls to push people into. Mercy's Rez can be better than Lucio's overheal because if enemies stack Ults they can overcome it. Whereas Mercy can just negate them (provided she doesn't die), effectively countering every ult that was used to wipe her teammates.
Expect your fucking teammates to run into danger because they think they're fucking invincible because of you healing/buffing them

Unlike any offense/defense/tank character, or Zenny, or to a lesser extent even Symmetra, Mercy's core purpose requires no mechanical skill. The only real skill you need is game sense. Knowing the paths flankers will take to get to you, having a good idea of where they might be based on how long it's been since they've been spotted, and being aware of your teammates' positions and lines of sight to you are key factors in keeping yourself alive.
And as Mercy, keeping yourself alive is the number one priority, because revive essentially makes a 6v6 into a 11v6 by enabling your team to just try again after their assault peters out.
As for your ability to heal, Lucio will output more raw healing than Mercy almost always, but Mercy's is at all times greater on a single target than Lucio's, and thus can be targeted and more impacting. You will keep a Reaper or Pharah alive through their ult better than Lucio or Symmetra, discounting the obvious exception of ults, you'll keep Bastion alive long enough to shred the team, or buff his damage to make them die before they can kill him.
When you start getting a grasp of both who you should be healing, and how to keep yourself out of danger, then it's time to start maybe considering the pistol every now and again. If you just aim at head level and spray at a corner you expect a peek from, you can often score 120+ damage on some random asshole. Or you can fight off a Reaper/Tracer/Genji long enough to get help.

I play Mercy damn near exclusively, but I do agree with this complaint, though mainly due to the safe bunker areas that allow this shit on payload maps. There's the underground areas on Gibraltar, the revive bunker near the end of Dorado, places where it's completely unfeasible to know the Mercy is just hanging out, waiting for that revive.
I feel like it should probably require line of sight to each person to revive or something at the least.

If you have another healer (Mercy), having the speed on most the time is a huge boon to your team. If your team is taking consistent spread out damage then having the passive heal on is good. Really though, it comes down to just having awareness of how the fight's going. Sometimes it's appropriate mid-fight to just swap to speed and amp it to let your team just rush into the enemy's.

Underrated post.
Save your ult for at least two people unless it's overtime and you know it will possibly save the game for your team. You have to be very aware of your teammates. If someone is being REALLY stupid, you may be wasting heals on them when you can be boosting someone else or healing a front liner. Don't forget that you can float. This works incredibly well with a Pharah and allows you to get to some places you normally wouldn't be able to or as quickly.
If solo, get to someone ASAP. Your blaster isn't trash, but you're better of boosting someone else if you can help it.
Once the patch hits, she'll be better off, but she's certainly not a bad pick at present.

Don't bother healing a person with full health.
Sounds obvious, but it's quite common for a Mercy to attach herself to a tank and just keep healing when they're not taking any damage, like you would in TF2 to charge up your Ubercharge.
Keep track of all of your allies, and try to stay relatively close to them, so that you can use Guardian Angel to fly up to any of them at any point.
Keep gliding between allies as they take damage, not only to be able to keep your heal on them, but to make you a less easy target.
Don't be afraid to use your damage boost. In fact, use and abuse it. If there's a damage dealer around, you should have your damage buff beam aimed at them at all times when you don't have healing to do.
