You can end up pretty over powered from the rewards(exp, sp, equipment, money, ect.) if you take the time and do them all. Not even joking, I had to use a code to reduce my exp gain just to make the game hard again because bosses were doing like double digits to me. Some people also suggest doing all the quests on your 2nd playthrough(new game+) and just play the story normally on the first, not just from being overpowered but you can really burn yourself out doing them since there's so many. New game + doesn't really offer anything new which is why I went ahead and did all my side quests on my first playthrough but it's totally up to you.

Yeah, characters have jaggies and some of the effects get to be really off looking, but for the most part they do the job.
These missable side quests are driving me nuts though, and I just learned about having to talk to some soldiers before you start recruiting for District 6 or you can't get the achievement until NG+.

It's not 2011 anymore. 5.0 is latest stable version for Dolphin, the only hassle is configuring controls which aren't much of a problem with Xeno since it doesn't use motion control mechanics at all. PS2 emulation is way more hit-and-miss compared to it.
