I mean, I think to some degree there was truth (heh) in the reasoning that it would break the covenant apart, especially for regret and mercy (again, mercy was very religous and likely would have put humanity in charge of the covenant if it were totally up to him), but for truth, it was probably 90% him wanting the power for himself, maybe 10% for the good of the covenant.
Anyways, I recommend reading the novel itself. It's one of the better ones, and staten wrote it, so it ties in a fuck ton to Halo 2 and the sublte lore sutff in there. It also goes into Johnson and Tartarus's origins a good amount.

Canonically, there were memebers of all species on both sides of the conflicts in Halo 3; but for the purpose of gameplay, they only showed elites on your side to not confuse you.
That said, outside of very, very few exceptions, Brutes/prophets were all with the loyalists, and elites were with the seprtatists/humanity. Jackals and drones were mostly with loyalists, Grunts/hunters were pretty evenly split, siding with whomever they happened to be assigned to at the time.

Basically Brutes love to tinker with shit and make there own stuff based off existing designs.
This explains there weird motorcycle cars in halo 3 because they saw our motorcycles and loved the idea and it was actually made as a gift for humans before we were branded heretics.
They also love our designs and even use human shotguns in halo 2 as well as human designed grenades for there grenade launcher
So its not surprising if they take existing designs and make them more, "Aggressive" if the terms correct. Basically throw out any defensive shit with it and make it kinda like a glass cannon with a heavy contrasting design with it (like the spikes on the brute wraiths)

It may be that Truth knew the Ark was out of range of the Halo array and planned to wipe the galaxy clean and start fresh with the surviving Covenant with him. They would return to a now lifeless galaxy and claim it as their own, they would shape it's future and decide how life will continue. In that way, they would be gods and Truth would technically fulfill the prophecy.
That's why Truth had to get the Elites out of the way, he knew the Brutes would be dumb enough to fall for this, but not the Elites.

When Ripa and Regret are talking about about the forerunner fleet they discover, Ripa suggests they utlize it against the humans or something of that nature, and regret says something along the lines of "and leave us defenseless?" as if they were fighting a war somewhere else still.
There's another example somewhere else, but I can't think of what it was off the top of my head. Lorefags on youtube and on the halo lore reddit have been disscusing and pointing this out in their videos and in posts, which is how I know about it. Halo as a story and concept is pretty great actually. It definitely feels unique and the enemies are a nice colored contrast to the sort of generic starship trooper humans.
The problem was always the gameplay; the two weapon limits, regenerating shields,and slow floaty controls.
But even with that the first 3 games are still great, they just were part of the reason the genre fell apart completely and became mediocre trash.

I can kinda see some parts of the human race rejecting being offered and starting a civil war between the people who want to come with the covenant and those who don't.

Again, not every game has to be Quake III. They were a bit too powerful on the SP's normal difficulty, and they could be disabled as an option in MP matches.

This was an actual problem, but console FPS games in general feel that way. Halo on PC felt a bit better, especially with a high mouse sensitivity. Yes, it was terrible compared to [insert Novalogic title here], but that really isn't saying much that doesn't apply broadly to all console titles, especially for that generation.
