The church were definitely the villains, it's just that they were pretty much all dead or transformed. They lead the expedition into the Fishing Hamlet. The school of Mensis fried everyone in Yahar'gul, summoned the one reborn and created the nightmare of Mensis. The Choir is responsible for the orphanage and presumably assassination Iosefka. Fuck the church.
Also I'd say Gherman was the closest thing to a hero.

Sulyvahn can't really be the main "villain". The things he's doing have nothing to do with the protagonist's goal, which is to bring in the Lords of Cinder. He gets in your way at some point, so you kill him and proceed on. Stopping him wouldn't complete your quest, and it wouldn't save the world.
