The SA-X is fucking brutal, probably the toughest boss in any Metroidvania.
I remember having to start the entire game from scratch at that point because I missed around half the energy tanks in the game and you can't go back for the damn things.

That's one thing I liked about Star Ocean 2. It's one of the few JRPGs where the final boss actually completely outclasses everything you've encountered prior.
There's also an optional event that makes him even stronger than the game's optional super-bosses.

Hope is a good mage but Sazh is the better synergist earlier due to having better skills. En- is better than bar-, vigilance is better than veil, and he learns Haste the earliest as well. Later on, other units make better synergists since they have -ra skills.

Nah both are optional. Sephiroth can be fought to win a keyblade and the 9th Drive Form bar, and Lingering Will (Terra's suit of armor) is considered a 'secret boss'

To be fair you can make the final boss the easiest in the game by Poison cheesing, so really almost every boss prior is more difficult.
As far as other games, the last fight against Barubary in BoFII. Motherfucker ruined me once or twice, but I steamrolled the last boss.
