I don't buy the excuse of "They need to make a game which will sell". Pirates got a patch to revert the changes the day this game came out. For what reason could Nintendo not have released the same patch in an official capacity and given their customers the ability to chose what kind of game they want?
Games are very flexible in this fashion. It's a tremendous advantage of a modern media form. Perhaps they could have even included the option in the base game, did it even need to be a patch?
Rather than make such an effort though they just slapped some crude changes onto the game and made that the single option. If you want to pay for it, you have to accept this version. If you're willing to steal it then you get the choice.

Not that I'm in any way against massive boobs, it just seems weird on someone who is basically the main character, and also the shy demure love interest. Like, it just doesn't fit her character as much as it does the other characters with big breasts.

Tell me about it. All the awful localizations lately has made me not ever want to play localized games anymore. I actually thought "I shouldn't be doing this" when I started up the English version of SMT III last night despite having the ability to read Nip. But from what I saw, SMT III's localization was good, I played up to meeting Chaiki in Shibuya in both versions before deciding.
