In a conversation during his loyalty mission, he chastises Shepard for suggesting that the genophage cure could be used as a bargaining chip to end hostilities. He points out the obvious projection of human concepts of gratitude onto a species like the Krogan whose culture would have them use the opportunity as a means of revenge, not celebration and reconciliation. Within the context of the characters immediate experiences and the setting, for all anyone knew the Geth would still have a way to stop it that the Council races are not aware of, since little was known about The Geth at the time. The Geth could otherwise remove the bomb from the base somehow.
The goal is to destroy the base and it's research data, destroying the Geth around the bomb would make sure it would not potentially be tampered with in any way.
