Legend of Mana. It's just such a beautifully made game all around. The environments, the music, the characters, the massive amount of equipment customization, the sidequest-focused progression that makes it feel like you're experiencing tons of adventures, everything. I just love it to death.
It makes me sad finding out later on that it's basically an oddball for the Mana series and seemingly was never repeated in any other entries.

The story is nothing special but I don't think I've ever played a game with so much variety between the characters. Some of them are super tiny while others are as large as buildings, it really makes you feel like you're playing as a boss character when your shadow spreads out over half the battlefield. And the characters come from every genre you've got insects, angels, soldiers, knights, construction robots, superheroes, dragons, aliens, combining robots, transforming robots, samurai, idols, wizards, everything.
The combat is pretty simple but its fun enough that every so often I'll dig it out and play for like 200 hours non-stop just to collect more borgs in rare colors. The singleplayer gives you a couple of really fun gimmick levels like Dark Samurai and a ton of suicide monsters, and every death makes his swords slightly longer so eventually he's able to attack you from the opposite side of the level. The multiplayer isn't really balanced but the co-op stuff is fun between robots that fuse together and using your skils in imaginative ways like flying around your partner as jets/helicopters if they're playing less mobile characters.

Just do a tutorial and jump in. The thing most people don't realize about these games (and Dwarf Fortress, while we're at it) is that you only need to know a few of the systems to start having fun. I have hundreds of hours in CK2 and don't know everything, because I've never been curious to touch that content. One day I will, and I'll learn it in chunks.

Skies of Arcadia for sure. I still don't know how they did it, but playing that game made you feel like you were going on a massive adventure with friends, building up a crew to take down people trying to destroy the world. Everything from the music, characters, environments, skies, hell even the long battles added to the game. Going from a desert city to a jungle city, or from being stranded on an island to turning it into your new base of operation was something else.

I like it a lot
This is one of the two games for my GBA that was bought instead of found on the ground. Though it wasn't my first Pokemon game I still have the most nostalgia associated with it because it was one of the few games I had access to in my early youth, along with superstar saga, and minister cap I must've played through emerald at least 20 times. It just has so much good stuff going for it, it's on of the most challenging Pokemon games, it has great music that is still some of the best in the series, it had the amazing Battle Fronteir which blew my mind as a kid, especially when I was actually able to beat one of the Fronteir brains in the one where they give you rental Pokemon. I just have a ton of fond memories of going on an adventure with my Pokemon, nothing really matched how awesome it was as a kid for me, especially when GBA games and later DS games were all I had.

The intricacies of the Witcher lore is what makes this series so damn good. They translate so well to gameplay elements.
Stuff like:
1) Researching your enemies will expose their weaknesses, improving your combat skill against them and revealing valuable ingredients that can be harvested from their bodies.
2) Two swords, silver for monsters, steel for humans.
3) Herbs for potions (with varied uses and not just a single choice for one encounter), and oils for targeting specific monsters (and not just oils that do more damage to a monster type, though they exist, but ones that cause bleeding, etc).
4) Signs n shit.
Seriously, the game literally designs itself.
