This entire game's premise is illogical. You should be able to side with the dictator to quell this terrorist rebellion, the fact that you can't is the reason far cry 4 is shit.

Corvus was created by the MC to explain the sudden betrayal of good people. The entire last level is a jumbled and confused mess because it never happened and isn't real. You meet Taylor inside of Corvus to come to terms with the fact that everything that happened to you didn't actually happen to you because they're Taylor's memories of him killing his team after they learn about the shit that went down in China.

That was just the MC coming to terms with the fact that his memories aren't his own. He's dying, probably seconds from death at the end. He's been living years as Taylor in his own mind.
Hendricks was fighting alongside Taylor as they dealt with their teammates. Him becoming more unhinged as the game goes on is really just him having issues with Taylor and himself killing what are essentially his former friends who had really no choice but to defect. Taylor also became romantically involved with Kane during the mission and on the rooftop when the player(Taylor) gets fucked up is actually the moment he needed to be cybernetically augmented. That moment before the final mission is the moment Taylor decided to join the Cyber Soldier program, effectively ending their relationship. Hendricks went off to join Hostage Rescue where he commands the player (first mission). Then you get your shit fucked up and that's that.
