If you don't compromise Superman's power, he's a poor character because he's can only lose due to creative schemes that cannot be generated emergently.
The best idea ever made for a Superman game was one where you yourself are the invincible man of steel and your "health" is the health of the city and its people.
There's a few other ways to go about it, but there's very little fun to be had being a flying brick. I could have just activated cheats in any other game for that.

Bullshit kryptonite removes some of supe's powers. Now vulnerable but not helpless. Perform heroic acts for heroic powers. Perform edgy acts for edgy powers.
Make him a young Superman. His body wouldn't have fully adapted to the new solar radiation, we saw this in Man of Steel, he couldn't control his powers that well. The alternative is everyone has Kryptonite weapons, which would be flat out annoying.

If you have to take away part of what makes him Superman for it to work, it's not a Superman game.
Beat em up with waves of enemies that are strong, but can overwhelm superman with their numbers. Include a health bar still.

If the player is basically a god then make it so that destroying anything has a negative impact (ie, makes enemies harder or spawns more of them). A good idea would be to make it so that the player has to actually talk to and interact with NPCs, which would give them weight. As a result the game would basically be an RPG, where the choices you make in quests affects how the game-world looks and functions, as well as what type of overpowered endgame weapons you get.
That's the problem with superman: he's already a nearly omniscient god which doesn't allow for creative storytelling.

I think this sums up what would really let the player feel like Superman. You have all the power you could need, but you can't be in two places at once. Something like the open world spiderman games with tons of crimes going on everywhere would be great, and even better if they didn't stop during story missions. Meaning, you have to choose between advancing the plot or saving Lois Lane and stopping a robbery. If you ignore the robbery, you find out the robber killed a pregnant mother, the shopkeeper, and himself only to leave the kid alive after being shot in the lower spine so he lives a paralytic. If you choose to stop the robbery, the villain gets a significant advantage in the story mission, like having an elaborate trap set up waiting for you.

Have you watched the older Superman movies? They were actually good because they didn't try to make Superman a "realistic" hero. Those movies are kind of campy because Superman is held up as being this all-powerful, all-American, righteous and just hero. That's what real Superman is. Newer movies always try to make him seem more human, which is exactly the opposite of what he's about. If you ever read the comics, Superman does have human emotions but usually chooses to react to them and convey them in an inhuman manner. He wants more than anything to be the benevolent god and protector even if he has to sacrifice his ability to live as a normal human, a choice that he makes several times and is usually his prime struggle.

Superman is one of those heroes who don't fight henchmen, so it doesn't translate well for a video game. Now he used to fight henchmen all the time before the Silverage but after that it was just massive villains and not much else.
I always thought a fun concept for a Superman game would be to give him an upgrade tree, where you would start off as let's say Golden Age Superman, run, jump hit hard and that's it.
Then you can upgrade along whichever path you choose as well as a morality tree and this would make you eventually become one of the many different version of Superman. So you could let's say be the perfect center of morality, and choose normal powers, you would be normal superman, if you chose to be a massive asshole but still choose the normal powers you could become Ultraman.
Anyway as far the gameplay goes, you'd start out with regular humans to beat up, stop a bank robbery here maybe a mugging there and then you'd eventually move on to stronger mobs, maybe aliens or guys in super suits, but you'd still try and save people from older now not a threat trash mobs because you're a hero, or don't and be a villain.
Honestly I think this was the best Superman game made.
