i think you're misunderstanding what stable means. stable means that the software, under normal circumstances, is unlikely to crash. mhx is an edge case that required functionality that was unstable at the time, meaning it could trigger a crash by implementing it the wrong way.
rxtools (and to a lesser extent, reinand and luma) generally take the approach of adding functionality that a lot of people want even if it's not implemented the "right" way and is liable to be a bit unstable. a lot of people prefer that, and that's fine. what cakes does (for the stable builds, at least) is implement things the "correct" way so that they're unlikely to cause system instability while running. this takes a lot longer, and usually once it's finished, the other devs just port that code to their stuff since it's open source (so eventually other cfw does things the "right way," it's just the new stuff tends to be a bit unstable). this is why most modern cfw uses cakehax (cakes' implementation of the exploit required to launch into cfw); it's the best and most stable implementation of that exploit out there.
rxtools was always more or less a collection of hacks (in the sense of "quickly put together and not particularly stable"), it just happened to be the best available for quite a while. the stuff that has superceded it is largely better. it just happened to not need an update for that one particular edge case you're referring to because the functionality was already there in the first place.

Varies by what part you fuck up. IIRC. It's been a while, but last I checked, there was a risk of hardbricking if you didn't follow the directions (only fixable by installing a mod in the 3DS hardware), and a risk of softbricking if the installer was feeling moody (which will not fuck up your 3DS, but will require an update to fix, meaning no downgrading). In Part 2, there is a single, very low chance to soft-brick your console while following the guide step-by-step, entirely based on luck. If you didn't piss off a witch in your childhood, it probably won't happen to you. This is noted with fixes at the top of its page.
In Part 3, you're making what is essentially a copy of your console's OS, which you can fuck around with as much as you want when you've made a backup of it. If that bricks, you can just put the backup back onto your SD and start over from wherever you saved.
You're safe stopping at Part 3 and you won't brick from normal use, and the next steps are purely optional - Part 4 is a prerequisite for Part 5, which is all convenience.
