I honestly doubt this was a deliberate censorship. Characters like Kairi and Selphie used newer character models of them made for pre-rendered material for Re:Coded and DDD. Since these models are never actually encountered in-game (especially considering the limitations of the DS and 3DS respectively), they were not originally meant to be viewed from any angles other than what was originally intended and thus players would've not been able to look under their skirts.
And there are still pantyshots of other characters in the HD ports besides Kairi and Selphie, those being Jane and Tinkerbell. Most of the Disney characters aside from the more important ones (like Donald and Maleficent for example) still used their old models. That, combined with the fact that Square usually doesn't do this particular sort of censorship (for those about to bring up Bravely Default, everyone knows that was mostly Nintendo of America's doing) odds are the absence of panties were merely an oversight/laziness.
