IIRC, the overall storyline to the TES games which runs through in the background of the entire series, is the downfall of men to elves.

Not joining the 6th house is like not being able to side with the dragons,
There wasn't much in the way of factions in skyrim so they could've bulked that side of things easily with the that or without affecting the overall main quest or lore (siding with 6th / dragons might wreck Beth's plans for lore, even though they don't mind messing it up at times)

besides Dagoth Ur was the only fag that remained loyal to Nerevar during the red mountain thing, not having any option at all to join them was weird. Anyways like I said TES games never had much choice in them. And speaking of lore plans Bethesda can easily claim a dragonbreak happened at the end of Skyrim, so anything was allowed in it lore wise, they could have easily added any kinda stupid shit with 0 lore concerns because of it just didnt want to
