Post contract with the world shirou suffered after he died. His actual life doesn't seem that bad until he was betrayed by the world he saved, but even then he died with a smile. So no, Emiya Shirou didn't lead a bad life, he just had such a severe case of survivor's guilt that it manifested as a fucking mental illness.
Archer suffered because he just hated killing as a counter guardian, but his suffering isn't quite on the level of being raped by worms from a young age, even if it was more protracted and drawn out. And even then there are plenty more examples of extreme and often worse suffering.

Honestly there are a lot of different time lines and alternate universes, and you can find ones where Shirou suffered greatly and ones where he did not suffer at all.
