Halo was the first series that had any kind of story that I wan into (This was before I got into PC gaming so my experiences were limited). Even if the writing's not very good or whatever I still get sucked into the story and the characters completely once I start getting even a little invested. Then whenever the emotional/sad scene pops up I get torn up no matter how dumb or forced it is in retrospect.
Silent Hill 2, hearing Mary's letter being read. The most depressing, heartbreaking moment I ever felt. You can even hear her voice crack and feel the emotion in it. I will always love that scene. The best part is that there is no music, no dramatic cutscenes, just her words and her voice with an ambient view over the cemetery seen in the beginning.

Undertale fucking hits me hard for a few reasons.
The story isn't technically anything new, but it's told fairly well and it doesn't overstay its welcome in regards to all of the Dreemurrs. It's a really feel good/sad thing with all the determination and bringing everyone together and you as both the player and the character getting to experience it from start to finish.
Past that, the story of it as a game. Watching this dude who's basically you and me go from some nerd who made an Earthbound ROM hack and likes Homestuck to this guy who spent years and poured out a lot of himself into this game which completely took off and succeeded above and beyond what he'd hoped is really fucking moving. If you listen to the song Last Goodbye, about half of it is actual piano played by Toby. If you listen closely at the very last handful of notes in the song, you can hear him sigh and it's a very strong thing to hear coming from the guy who was playing the last song you'd hear in the game as he finally finishes what he'd been working on for years with people pooling their efforts and money into him to do.
I might just be a sentimental drunk, but everything about Undertale (minus the fanbase) is really an amazing testament to how video games can actually be a fucking engaging and moving piece of art rather than just glorified walking simulators or point and click shoot 'ems.

People complain about the ending to ME3, but think about it. For most of the 3 games the largest your actions ever did was maybe affect an entire planet. Suddenly you're being thrust into one of 3(4 if you tell the starchild to fuck off) choices that will change the entire galaxy as you know it. If you look at it from the perspective of "none of your decisions really matter in the grand scheme of things," then it actually becomes quite philosophical in how miniscule your part of the universe really is.

Honestly the ending of The Last Of Us got me a bit. I really liked Ellie by the end of the game, I was really invested in her relationship with Joel, then after all they've been through Ellie wants to make the sacrefice and Joel can't take it. It's a choice between losing another daughter or the rest of humanity and he says fuck humanity, it's not worth losing her for a remote chance. Then that last bit with him just straight up lying to her face so that she can't feel guilty or mad about what happened. There's very few games that have that kind of dynamic.
