People constantly misunderstand this scene. Miller didn't betray Big Boss, Miller played Cipher like a damn fiddle, accepting their bribe money for the purpose of building up MSF, while also building it in such a way that they could foil Cipher's attempts to attack them. He hid the ruse from Boss because he knew the latter would disagree with his methods, and was never on-board with the "war as a business" idea until seeing it in action.
The important thing to note here is that while Miller is loyal to Big Boss, he doesn't see himself as Boss' underling- he sees them as equal partners. That's why finding out that Big Boss rused him with the body double trick made him butthurt enough to turn on him.
