Emil fought off an alien invasion or something, and the aliens made robots for some reason. There's a few official stories about it that you can find. Some of them deal with Emil and Beepy, presumably thousands of years after Nier ended.
You see how the robots in Automata have heads shaped almost exactly like Emil's? There's a reason for it.

Drakengard, Drakengard 3, and Nier are mandatory to at least know about. You can just read up about them, but playing them is recommended.
Drakengard: Shi Ni Itaru Aka and the Drakengard 3 DLCs are nice for supplementary knowledge, but not required.
