It's not even deep at all. It's blatantly stated in the end of the game.

It plays off the themes from Bioshock 1 and Bioshock 2. The concept that as a player in a game, your choices affect the ending. Infinite turns that around. The bank scene, the cage/bird, several other choices in the game make you think that you're going to affect the ending but you don't. It's tangential to the core theme of the game, that sometimes you just have to accept your reality.

Columbia was weak as a background but it was meant to reverse the role of the setting as played by Bioshock 1 and 2. That instead of playing after the event, you're playing before it. The racial conflict was just there to replicate another divisive event that would lead to downfall like it did in Rapture.

As someone who detests the game, that's actually not it because they wax on about the duality of the bird and cage motif near the end. You can willingly block that part out of your memory if you want, but it's in the game.

C-A-G-E are the notes she uses to control the bird which then did all the heavy lifting to help her escape. It was supposed to be about perception.
