He was obviously a little mentally unstable / bipolar to begin with, even before his transformation. Deep down, he probably felt disgusted with his own physical state even as he boasted about how superior he was as a lifeform

The mental instability is what I'm criticizing. It's clear that he was invested in his vision and worked towards it with inhuman ferver. When he discovers the infertility problem, despite his peerless resources and intelligence, he never considers other option or even measures to fix his current plan. Scraping everything is an exceedingly puerile act from an otherwise godlike character, which I think makes him interesting, just not ineffable.

the thing is he *can't* fix his current plan. He has to restart his army from scratch to fix the sterility problem. The Master did not understand the chemistry of FEV nearly enough to be able to modify it into a new virus. Only that supercomputer underneath The Glow had the details on its composition and synthesis.
When you show the proof to him that his mutants were infertile, he gets overwhelmed with disappointment and despair because he cannot not think of any way to get around the problem.
