A physical version will probably come out later. They probably wanted to do the digital release first so they could keep the surprise of it releasing during the show, if they had done retail first, retailers obviously would have leaked it beforehand.

Nah, I'm pretty sure they did it because this game has limited interest. As amazing as this series is, the physical versions of the previous two sold way less than Nintendo anticipated. Copies of both the DS and Wii games cluttering every store in my area to this day, marked down to $5 at this point.
I can understand why they did it digital-only, even if I really would've preferred physical. I bought it from eShop for full price anyway, because this series deserves it.

NoE has had a hard time trying to decide on a title for this series for some reason. Usually NoE stays closer to the original JP than NoA does, but not here. Why? Who knows.
