Because choice and customization is never going to satisfy everyone, it marginalizes someone and that's where the compromise because a problem. Resources are shifted to appeal to everyone and the focus is diverted from other areas of the game.
Barring that i stand by the creator's vision to make a character driven game if that is their choice. The only workaround I can think of is if Zelda manages to solve a crisis before it gets out of hand and requires Link's intervention. But that wouldn't make for a very exciting game. Link usually only gets involved once the shit really hits the fan.
Link has story points within the game that require him to be a male in order to make sense, but Aonuma didn't want to give anything away about the story, and did he want to go through the waste time of changing things were already locked into the game, to make it appropriate for a female protagonist, so he came up with a dumb excuse to hide it.

Potentially, you could even have a large age disparity between them (I don't think there's anything stated that Zelda and Link have to be roughly the same age) with the incarnation of Link being an old man who's past his prime and is forced to train Zelda to take his place.

Eh, no. He needs to capture both Link and Zelda in order to obtain all the pieces of the Triforce. It's just that Zelda's way easier to find and capture than Link is, what with how Zelda's a princess in a castle and Link is always running around all over the goddamn place.
The main exceptions are Ocarina and Wind Waker, in which Zelda isn't just standing around somewhere. In fact, it's only when they're standing still for a few moments that Ganon's able to home in on them and capture them.
There's also the issue of Zelda having no means to really harm Ganon. Only the Master Sword can defeat Ganon, and Zelda usually has no idea where the fuck it is. And I don't think she can draw it from the pedestal either since, as far as I'm aware, you need the Triforce of Courage for that.
