I think growing up I would have appreciated being able to play as a female character, I could have a "hero/idol" if you will.
I think it's important to have a plethura of female character types out there, just as there is a huge variety of male characters...what it really comes down to is we all want to have some sort of representation in the media we enjoy.

It'd be kind of cool if it were a curse that Ganon/the latest bad guy puts on Link to make him weaker. Maybe he even thinks it would make him unworthy to hold the Master Sword (It might for a time). But, as Linkle proves herself, she is eventually able to use the Master Sword with no problems and gains the Triforce Of Courage, which gives her/him the ability to switch at will. Thus, Link/Linkle can swap to female mode for speed and agility during a fight or swap back to male to deal massive damage.
Damn, that sounds cool. It could prove fun in the bedroom with Zelda, too!

Skyward Sword already set up the canon story so that they can make anyone Link. He just happens to have been male in every timeline thus far, but it's theoretically possible the soul could be born into a woman.
Not that I really see any reason for it to change either. Make Zelda the protagonist if need be, don't just arbitrarily make Link female. She already showed she was competent enough as a Sheik in OoT. Surely there must be some use to the Triforce of Wisdom too beyond forcing the wielder to get captured.

I'm not going to pretend to have all the answers. But the way i understand it is: Zelda from SS was the only true reincarnation of Hylia. But after that, they're all regular offspring. Hylia herself is dead for good. Each Zelda inherits the light though, as apparent by the fact every Zelda has light powers in the game.
So I don't think Hylia is actually perpetuating anything. I think the rebirth of these figures is more nebulous. There isn't a hard mechanic we can point to. We can only say that they come back around the same time.
