It's because the framerates didn't jump all over the place. Games were made with care and if you weren't going to achieve max framerate, they'd make it so it runs at a consistent framerate.

Games now just ignore that and can drop frames if someone nearby farts due to bad coding.

Are you underage? This was completely normal for console gaming back then. A smooth 30fps was a rarity.

There are probably others but offhand the only game I can think of that ran at a smooth 60FPS on console at the time was F-Zero X and it sacrificed a lot of graphical detail for that. It was a good choice though because the game played much better because of it.

Yeah, seriously. The engine in the N64 is hardcoded for 20 FPS. I don't think emulators can get around this without some serious hacking.

The 3DS version runs on a different engine so it is exempt from this restriction.

Oh, and here's a little known fact. OoT is 20 FPS but actually reads input at 60 FPS. Mario 64 is the same. It's a feature of that game engine that input reading isn't synchronized with the displayed framerate.

Why couldn't we do this with modern games that run at 30FPS. A lot of the problems I have with most games at 30 are because of input lag and percieved smoothness.

Keeping a frame rate of at least 30 at all times is not really the same as having "good graphics." It is a fucking requirement for any game to be considered playable.
Games with really shitty graphics look equally as terrible at low FPS as games with really good graphics

Well on PC it's just because the games are usually poorly optimized. On modern consoles (PS4, Xbone), the CPU is actually the bottleneck and that's what reads the input.

Also GPUs are very unified now, which means the whole thing can be used in a very maximized way.

N64's GPU has separated vertex and pixel pipeline like old GPUs did (actually it's the very first consumer-level GPU to have both a vertex and a pixel pipeline on the one chip) so it's possible for one half to be running faster than the other: they are inherently un-synchronized.
