Depends on whether or not they had to conduct evil acts to obtain the ideal they were aiming for - an 'ends justify the means' principle.
If they don't commit evil, then they're just antagonists placed in the role of 'villain' by virtue of opposing the protagonist.
The girl in the OP qualifies because she tried to save non-humans who were being wiped out by humans, but probably got a bunch of humans killed in the process. Her goal was to acheive equality between both of them, but it didn't work very well.

This is provably false. She has had to turn away potentially volatile youkai from the underground because they can't adapt and they pose too much of a risk to humans at the temple. She also doesn't hesistate to reprimand her diciples for disturbing humans outside the temple.
She's slightly biased towards youkai, but then she's almost the only one who'll listen to their case, apart from Kanako to a certain degree. She does want equality, and she's probably the only one who sees youkai and humans as equals in the first place.

Akyu says she doesn't make human friends because of her policy and because she's mild-mannered, a vegetarian, and doesn't drink. Which in Gensokyo is probably considered to be the biggest faux-pas imaginable.

They can be dumb, smug, and rarely, genuinely nice, in the games. Most of their personalities in fan works are built upon based on their dialogue in the games, or edited in favor of the plotline.
Touhou antagonists are usually either bored, don't plan for people to suffer and just want to do what they're doing for their own gain, or are so dumb they probably won't end up accomplishing their goal anyway.
Reimu is flawed, but she really just wants the human village and her shrine to be protected. Her means are definitely questionable, same with Marisa, but that's what she wants in the long run.

Motivation is a stupid way to judge a villain, for example based on that chart Sephiroth would be high tier. Which is even more ironic considering I have seen that same chart with Sephiroth representing shit tier.
Execution is what matters above all else, also not reusing the same old tropes. Alot of games and media in general have been going the route of "morally grey" and its becoming a bore.

It's a mixed bag. Some are too powerful for their own good and abuse it, some have no tolerance for others, some are insane, some try to do the right thing but are misguided, etc.

You raise a good point. I think there's a slight discrepancy between PC98 and Windows canon, though.
