Phantasy star 4 sorta did this. One of the dungeons is the ruins of one the first games dungeons.

Lufia sorta counts too if only because you go to Doom Castle in almost every game.

Megaman Zero 3 of course did this with it's final battle taking place where Zero 1 starts.

The Mario Kart series has made it a tradition to feature old tracks in the game ever since the DS one made it standard, but people seem to forget that Super Circuit included all of the tracks from the SNES title. It basically felt like a remake of the original game once you've had them all unlocked.

I think the problem lies in that every game does have places you revisit, but theyre always different

Lost woods, hyrule castle, lake hylia, ETC. But theyre always different so the nostalga is lost in the changes. They more than make it up in music and audio cues

Revisiting Mario's house in the start of the Paper Mario games was always a nice touch. TTYD still remains one of my all time favorite games to date.

I think you are looking at it wrong. The level fits the themes of the game well. Shadow Moses, just like Snake, had become aging and forgotten as the world rapidly changed around them. Shadow Moses is what defines Snake as a character, and seeing how utterly unimportant it is reflects how unimportant Snake is to the world as well as the finality of his life. The world he belonged to doesn't exist anymore, and now he is just a discarded tool fighting one final senseless battle.
