The Super anime is following the Dragonball Manga where his hair was always blue. Not counting non-canon covers anyway.
In the Z anime they changed Trunks' hair to purple so when he was introduced his relation to Bulma would not be spoiled to people that did not read the manga.
As for why Kid Trunks is purple in the Super anime and Future Trunks is blue, my guess is they'd like another way to tell them apart if they're both going to be on screen at the same time. Yes, I know different body shapes, outfits, etc but Toei isn't the smartest bunch here and I hear Toriyama isn't really happy with how they're handling the anime.

Super was always canon, so I don't know what you mean by "now". Its always been supervised by Toriyama directly.
Although he says that the manga is a far better showing so far, and that the anime needs to get it together a bit. The ideas themselves and plot all seem solid, but the animation isn't doing it much justice as shown by the manga. The most recent arc seems to be the anime getting into shape however, and getting some decent hype behind it.
Current arc wasn't badly animated so far, villain is threatening, and there's some element of mystery about it. Also you say Goku Black as though we know the first thing about him yet. All we have is a name so far, but he doesn't seem much like Goku yet. He calls Trunks a saiyan, doesn't recognize him or Bulma it seems, and has a strange aura.
Popular theory so far is that the white haired Kai takes over his body in the future, and it leads to shit going down.
