Why not just not include Dio?She and Dio were sent by Brother. Dio snuck in, and Clover was in place when she tried to sneak into the facility. Akane changing either would ruin large portions of the necessary AB game results.
As for Brother, he only sent Dio as just the red herring - Clover's reconnaissance was what Brother was actually going for. Akane probably did try to prevent Clover and Dio from going, but those timelines likely didn't work out at all for various reasons. Allowing Clover to go while de-powering her is the one way to keep Brother completely in the dark - he won't know what's going on, and he doesn't even know if Clover's just being uncooperative, or incompacitated, or if she's being blocked.

Come to think of it, what was Akane doing besides building a rocket to the moon?
She's there when Sigma wakes up, which implies that she met up with old Sigma before they switched again. Wouldn't he just have told her what happened at the site, or doesn't he remember either? I know this is Akane who always lies, but young Sigma waking up like that would assume his old self had talked to her, unless she found him unconscious and had spent 3 months tracking him down.

In fact, it's possible that she didn't know anything about Snake and Brother's connections. Clover went there under the orders of SOIS, and was to relay information back to Snake (this part is actually stated in-game in VLR). What Snake does with the info after that (whether he sent it back to Brother or whether he IS Brother), there's no way Clover could know without him explicitly telling her.
So Duo's fully aware of his mission and is just the red herring, trying to distract everyone. He goes for Clover since he had never been with a woman (originally Uchi was going to have Dio rape her) and obviously Brother wouldn't tell him about her.
Clover has NO idea what Dio's up to, and quite likely only went to the test site to help the SOIS. Her passing on information to Snake is just part of their thing, nothing she should be worried about. She likely isn't working for Brother, at least knowingly.
It would also be extremely weird if Brother DIDN'T have a mole inside the SOIS, and Snake is in one of the best positions for Brother to abuse (whether he put Snake there or he is Snake).

It really helps to explain why Phi was there too. Even now, looking at it from a "Phi is super important" viewpoint, there doesn't seem to be much of a reason for Phi to be there. Sigma has hardly needed her specifically for anything - her powers meant very little in the grande scheme of things so far. But if you look at it from a "Negating Clover's power is imperative", it makes a lot more sense why they needed Phi specifically.

I think the clue lies in the fact that, in the real ending, you are always playing on a scenario where you've already won. It was the case in 999, it was also mostly the case in VLR (the AB game had already succeeded in sending Dr. Klim back in time) and I still highly doubt you were actually looking at the ruined earth in the ending. I think it leaves room to explain that the AB game was played on an already saved universe in VLR. We still don't really know what was up with the nineth lion that ate the sun, the significance of the mars test site (as a location, not as an event), or the eclipses that all leave room for different interpretations of the supposed "red earth" you see in the ending. Assuming the pattern holds, the decision game will also be played in an already saved universe, which means... I don't know, but I think I'm close to figuring it out.

It's how the red earth was explained.In Dio's ending, you are led to believe you are on earth, in 2029's new year's eve I think? which coincides with one of the predicted lunar eclipses. In the real ending you are told you are in fact looking at an... earth eclipse from the moon, or something like that. I theorize that when Akane speaks about sending Clover back in time through schrodinger's cat, she's talking about either of these two cases being a possibility or some meta shit like that.
