First off, you have to go into the game with the express decision of murdering everyone in order to get the genocide route. It was designed more as a surprise route for people who like to grind autismally.
It's also very very easy to get off of. If you spare even a single person, you immediately go back to the neutral route and you have all the way up until the second to last boss to do it. If you leave an area without genociding it first, you go back to normal route, even if you go back and wipe everyone out there later.
The pacifist route is likewise intended to be something you have to know about beforehand and actively work towards. Aside from being forced to complete the neutral route before you can do it properly, the game also tries to trick you into killing a few people by not explaining the mercy mechanic until late into the ruins and by having Toriel give the illusion of being impossible to spare and having her get killed if she drops below half health.

I think the biggest flaw is that it favored the story over any semblance of gameplay. "Having a finished hard mode for the game? Haha too videogamey, get rid of it. Final boss that's challenging and can kill you? Too problematic, away it goes! Basic things like having cutscenes be skippable? Hah, what do you think this is? a video game? Hue hue hue."
Just unsettled me, and it was something that was not necessary. It looked at "video game stuff" like dying and challenge and said "oh, we're too sophisticated for that!". Sniffing its own farts in some kind of egotistical fit of self-worship. Amazing music track and... eccentric cast aside, it held back the game and the potential it had. All these people crying about the graphics and the "tumblr agenda" should be attacking the flaws in the gameplay design and the rampant issues that continued hampering the experience, like the items you equip that do absolutely nothing.

I think Hard Mode was going to be an intended feature that was more comedic in nature, but he kinda ran out of time since he was already 1 year late as it was, so he left it in as a joke.
That being said, it did have some actual flaws like the useless equippable items, the shmup gameplay that moved you faster diagonally than horizontally or vertically, and some others.
That being said, I believe Toby has said that he changed Omega Flowey's fight to have a more forgivable health bar than it was originally because he frustrated people. I'm going to say that if he had the same mechanic but only implemented it after you saved all 6 souls, I think Photoshop Flowey would've been even more satisfying than he was. Flowey was supposed to be a fucking dick to you, so he should've made it so you could only get hit like 5-8 times before dying.
Interesting that he changed Flowey's mechanics but left Sans' more bullshit stuff in (aside from having the menu bones kill you.)

I guess playtesters were having a particularly bad time with it so Toby decided to change that out. I heard that people told him to change some stuff because it was unfair, he kept it all in because "Sans wouldn't do that." Say what you want about him, but he understands the importance of a good challenge.
