Depends on the fps. Something like fallout id go 60fps and controller. For something like CS id have to go keyboard.

Controllers are more comfortable. Shame that most shooters with gamepad support don't give aim assist. Playing Bafflefield with one is impossible. Meanwhile Halo Online works real well.
