As much hate as it gets around here, Five Nights at Freddy's is exactly what you described. The atmosphere is more unsettling and scary than the actual jumpscares. Also The Desolate Hope is you just want creepy.

Back on topic, there was a PS1 horror game I used to love. It was a point and click adventure, took place on a boat, and a loli ghost chased you around. I think it was like... Midnight Echo? Something like that. It had the same kind of uncanny valley visuals that OP is looking for.

But the artstyle is what kept me going until the end. Its almost hyponitizing and creepy.

That's Echo Night. I remember that old man chasing you in a very slow manner with a knife in his hand, repeating "run, kid, run" A lot of PS1 titles will give you the vibe you are looking for. I can suggest Baroque, Paranoiascape and Hellnight.

Original is MUCH better, better art and combat. Unfortunately no English version exists of the saturn/ps1 version in any capacity.
Not really what you're asking for but the ending of Scratches scared the fucking shit out of my when I played it 10 years ago. CG is shit but when it was pitch black in my room in the middle of the night I just couldn't handle it. Especially since the entire game is a build up to this.

Yume Nikki and its derrivative works are the best for atmosphere, but OFF and Space Funeral have actual gameplay.

I believe the saturn version is said to be superior tp the ps1 version but I forgot why. I believe it was that the ps1 version is a port of the saturn version and just runs worse. Sorry I don't know the specifics.
