This was my problem with Spec Ops: The Line. Your character was doing horrible things but it wasn't like you had any choice so it felt real jarring when the game tried to make you feel bad about it.
Basically they were trying to show the narrative dissonance of shitty linear shooters by being a shitty linear shooter. If the game had a few secret routes or something it's message would've been stronger.
