Marluxia was evil. A bit stupid, but still evil.
Xemnas was an evil guy pretending to be a good guy pretending to be a bad guy. Organization 13 was mostly good guys who were misguided, with a handful of bad apples like Saix. Xemnas on the other hand was manipulating the whole organization for his own totally secret evil plan which isn't even referenced in KH2 and isn't revealed until later on in another game.
Days didn't really have a villain except Xemnas. Xion wasn't a villain.
