I'm gonna have to side with Agent47 even if I like Jacket more because it's been shown that Jacket can be snuck up on(like in HLM1) and he nearly died from an explosion in HLM2. So his intuition may not be the best. Agent 47 is an expert at espionage and stealth.
Jacket can literally kill a bunch of dudes in 10 seconds.

jacket relies entirely on the element of surprise and a quick trigger finger to get his kills and you can't surprise what you don't know is there. Tthe only way he would kill 47 is if 47 was gathering intel and then jacket suddenly decided to murder everybody in the building for no reason, which is at least semi-plausible.
Outside of that random chance, 47 takes him down with no issue.

to clear a floor agent47 needs at least 5 minutes and to not alert anyone else while he's doing it

Not a fair contest. Agent 47 may use less heavy weaponary and arguably isn't as physically strong. But it wouldn't matter. He'd be able to kill Jacket before Jacket would even enter the building.
