The whole plan of the main antagonist is to call forth "god" from the outer space and have him wipe out the earth, making him think it was a failed science project (since the final boss likes to create and destroy life in planets for shits n giggles) then reshape the planet to his image once the god is gone.
After fighting the final boss for a while, it just leaves because apparently, dealing with your party to destroy life on earth is not worth the time or trouble, and he rather do its outer god things instead.

This has never actually happened the way you're implying. At best the "god" anyone fights is one of many gods in a polytheistic setting where gods are basically just very powerful spirits or eldritch beings.
