I reckon it'd be fairly simple to do that. A Vanquish-esque TPS about using somewhat customizable mechs to let you dictate yourself how you want to play, but always keeping the basis of movement up to keep a fast pace and reward aggressive play.
Just add a story about Eggman Nega taking over the Eggman Empire because he's tired of Eggman fucking up constantly, leaving him with nothing but his base Eggwalker, having to claw his way back to control.

Because things that are big enough to get this type of treatment were all mascot characters. And no one wanted to give the real comic treatment to mascot characters because it meant huge sways in characterization.
SEGA didn't really have a tight grip on Sonic because that wasn't their philosophy. They let the comics basically run without much oversight (much to the comic's handicap. SEGA only found out about how bad things really got when 155 came out, with Sonic crying on the cover and one of SEGA of america's staff buying a comic off a comic stand and showing it to his boss.) This philosophy was also somewhat (though much less severe) held by Nintendo back in the 90s, which is why you got so many cool Mario spin-offs back then (but not really now).

I just read from reboot to current then went back and looked at the old stuff.
It's pretty much all inconsequential now anyway as a lot of those characters simply don't exist anymore due to lawsuits.
Universe mainly details stuff going on in the background, so like someone in the main comic will say "Hey how did you get here" and there'll be a note saying "read universe #x to find out how'. It's side stories.

There's a book on the genesis out now, but I wouldn't put too much stock into it. It gets the general story right, but there's some stories that it completely misses, like Sony's involvement with SEGA over the CD and the like. I think it's called Genesis or something like that. Just google it. I'm not too familar with the background of what was going on at Nintendo in the 90s, because they kept pretty tight lipped on that. Former SEGA employees were interviewed quite often. You can find a lot of lore from that.

I went to read Sonic the Hedgehog issue 252 and nothing still makes any sense. If its a reboot, it relies awful lot on reading the rest of the series.

Don't worry, it drops in right in the middle of a storyline but keep reading. The memories of the old stuff fade very quickly. It's more a nod back to keep continuity than any actual story significance. Once you're out of that little regrouping arc, it's entirely self-sufficient and no longer based on the old lore.
