Ganondorf fucked up the Gorons, blocking their only way of getting food instead of allying with them peacefully and having a good amount of soldiers and miners than can handle extreme heat.
Ganondorf fucked up the Zoras by making their god sick, instead of allying with them and having excellent naval scouts, agile infantry (if MM is anything to go by) and fishermen to feed his subjects.
Ganondorf fucked up the Kokiri by killing their god/father figure/creator instead of allying with them, their affinity over nature could've easily helped farmers and alchemists feed and heal his people and possibly bring life to the deserts of Gerudo valley (I'm sure they could've given him some deus ex machina seed to plant to cause GV to turn into a forest).
Ganondorf fucked up the Hylians by destroying one of their last remants of power, killing their king and many of his subjects, kidnapping their princess and in general being a dick, instead of allying with the first three races and declaring Gerudo Valley an independent nation separate than Hyrule, and when they attack to try to reclaim GV the combined races would decimate Hyrule's army, leading Ganondorf to be seen as a hero along with getting what he wants.
Honestly Ganondorf is more of an idiot than anything, just because you're evil doesn't mean you can't use your brain.

Exactly why you gotta stop him though. He's gone insane and rather then ruling over the land, he's basically destroying it. Even the Gerudo are unable to do anything, which is likely why they still are in the desert. Hell, maybe Ganondorf even took out the bridge himself to keep them all there.

I still haven't gotten around to playing it, but wasn't the whole plot of Skyward Sword about exactly why Ganondorf HAS to be stupid and lose over and over and over again? It's a curse, he's doomed to reincarnate and be defeated by a reincarnated Link and Zelda in an endless cycle.
Honestly I'd like to see a game where Ganondorf learns about the curse early on in his latest life, and decides to fight against it and be a hero for once. We've had the chance to play as Zelda(the idea should be done more justice than Spirit Tracks did it though), plus if Ganon was the playable hero, then the villain would need to be Vaati or someone new, and I've always wanted to see Vaati and Ganon in the same game.

Always thought Hyrule Field should have taken on a more Autumn/Winter look to it after the 7 years. It could have been as simple as just changing the color of the grass and sky, really.

He did most of that because they refused to give him their sacred stones that unlocked the Triforce. That's what he really wanted. He may have initially wanted the Gerudo to prosper, but the lure of the Triforce corrupted his intentions and in the end he even gave his own people the shaft.
Even if he had allied with the races of Hyrule he still had his eyes on the Triforce and he still would have screwed over everyone. I imagine just taking the sacred stones/tricking Link into unlocking the Triforce was a lot faster than trying to kiss everyone's ass for potentially years.

You misunderstand.
Stalchilds are a natural occurrence spawned by the enchanted soil where dead have fallen. They are law-abiding, hence why they don't attack travelers if you stay out of their graves (which is everywhere that there isn't road).
Ganondorf sent this law of the land into disarray by taking over Hyrule, causing poes to appear. Pure manifestations of hate.
The reasons there aren't more monsters is because they have already killed each other under Ganondorf's rule.
