The suit made a backup of prophet based on it's idea of who prophet was.
Alcatraz's mind/personality is effectively dead but is being stored on the nanosuit in case he can be repaired, he is also integrated into the prophet person as a gestalt consciousness thing while his corpse is being used as a support for the nanosuit.
So the final prophet you play as is the gestalt personality of two people using one's mind as the primary personality and the others assimilated corpse as a host.
