Previous writer left a cliffhanger that said Hydra had infilitrated every organization, super-team, etc. Misty Knight assumed they must have thousands of operatives working for the organization.

Wrong. Hydra, as an organization, is splintering (and this isn't the first time that's happened either). In the comic they even discuss this, that Red Skull is using guerrilla tactics and suicide bombers to sow chaos, and that other Hydra leaders like Zemo are disgusted with Red Skull's tactics and pursue a more formal villainy.
Hell, in 2015 Marvel put out a comic called Hank Johnson, Agent of Hydra. The dude was just your average suburbanite with a family.
I made it vidya by changing the dimensions and putting video games on top of the meme.

Haven't been keeping too up to date with the Captain America comics, but from what I understand there's been a ton of Cosmic Cube shenanigans going on during the current writer's run, including the cube becoming a sentient person as well as being used by SHIELD to transform villains into normal people with no memories of their previous lives.
There's no definitive explanation just yet as to why Cap is Hydra now (outside of the flashbacks showing his mother getting recruited which was only established in this issue as far as I know) but if I had to guess it's due to the Cosmic Cube as well.
After all the backlash the writer went on Twitter and specifically mentioned how if you hadn't read his run on the Sam Wilson Cap series and Pleasant Hill (the series where a bunch of villains are turned into normal folks and some restore themselves like Zemo and Fixer) the current storyline isn't going to make as much sense, so it's fairly likely that the Cosmic Cube stuff is still in play.
I very much doubt this will actually stick. If anything it'll be like Superior Spider-Man from a couple years back where after a decent stretch of issues the status-quo will reset.
